I think the Minutes to Midnight tracklist is ordered very nicely. Kicks off with some high energy and closes with a phenomenal trio of songs. Leave Out All The Rest through What I've Done flows just perfectly - especially with the interludes between LOATR/Bleed It Out and Shadow of the Day/WID. The third quarter of the album is a little wonky (nice songs just not so sure if they fit together very well) but overall it's a very cohesive record considering how all-over-the-place the songs themselves were.
It was ordered in a way to have ups and downs. I think it works well. Shame all the single material ended up piled up on the first half.

Not really. It just doesn't fair well in hindsight. People tend to skip singles because they've been drilled into their heads by radio. On that album tracks 2-5 were all singles. That's a large chunk of sequencing that people may just skip after hearing it on the radio 5,000 times. That leaves 6-12 as the deep cuts of the album. Is the sequencing terrible? Not at all. It's just odd how all of the singles worked out to be pretty much the entire first half of the album. So, skippage for me.

Hybrid Theory: Papercut, One Step Closer, With You Reanimation: Wth>You, Ntr/Mssion, Ppr:Kut Meteora: Figure.09, Breaking the Habit, From the Inside Minutes to Midnight: Hands Held High, No More Sorrow, Valentine's Day A Thousand Suns: Robot Boy/Jornada del Muerto, Waiting for the End, Blackout Living Things: Lost in the Echo, In My Remains, Burn it Down The Hunting Party: Rebellion, Mark the Graves, Drawbar A Thousand Suns was hard mainly because there isn't a dull moment on that album, I could have picked any 3 song sequence and be fucking pleased. The Hunting Party was also hard mainly because the album is still fresh.
