"And One" and "Nobody's Listening" - they both creep me out when I listen to them. The original "My December" is quite dark but also pretty relaxing.
For me it's gotta be Castle of Glass, Burning In The Skies, and The Catalyst. Castle of Glass had an eerie tone with the instruments and the lower pitch of vocals. Burning In The Skies same thing about what I said about Castle of Glass. The Catalyst is about nuclear warfare and the endless chants to God for forgiveness.
Lyrically? I'd probably go with Easier To Run. The lyrics are kind of cheesy at parts, but it strikes me as overly pessimistic.

Absolutely love that Blackout remix ^. That guy raised the bar for LP remixes so high, LP should've just put out a cd with his works instead of Recharged honestly. Dark depends on whether you consider just the lyrics or the sound as well. And a lot of the darkest lyrics are paired with some not-so-dark lyrics, like Catalyst or Blackout. My December is probably the saddest sounding song, The Catalyst is the darkest in an apocalyptic kind of way. Given up is the darkest in an angry/suicidal way. Breaking the Habit has always been the most emotional jarring for me, even though I can't really relate I just feel the passion in it.
